To model a solvated protein and avoid artifacts4 due to boundary conditions, we create a periodic system by repeating a cell containing the system in which we are interested. This is useful because all the charge interactions one might expect to encounter in a real biological system are represented, but the setup is not so complex as to prohibit the computation.
